COMSATS’ Secretariat, based in Islamabad (Pakistan), is performing the dual function of being the Secretariat to the Commission, as well as the Headquarters to the International Network of S&T Centres of Excellence. It is headed by the Executive Director who also holds the portfolios of being the Chairman to the Board of Management of COMSATS Internet Services (CIS), as well as Board of Governors of COMSATS Institute of Information Technology (CIIT).

Being an IGO, COMSATS’ Secretariat coordinates its activities and programmes in the member countries through designated focal points (that are also members of the Consultative Committee), which are mainly ministries of science and technology or other relevant state-bodies and R & D institutions. The diplomatic community of the member countries also plays an important part in achieving the objectives of the Commission. COMSATS’ Network of International Science and Technology Centers of Excellence that now consists of sixteen renowned centers, augments COMSATS’ developmental activities by providing expanded access to information, knowledge, expertise and scientific resources.
